Mario's parents could have died and the stork was taking them to their foster parents.

...Can storks do that? If their parents did die, regardless of when, It was probably the work of the Koopa Klan. Or maybe they all managed to escape to the real world but they're parents died some other way.

We have to explain why the babies were delivered by stork. I say they were birthed at a hospital, stayed there for a few days, and then were delivered to their parents via stork. Yeah! That could be it. I like that. They were probably premature, so maybe they had to stay longer than usual. I think I'll go with that, thanks Claw! Wow that would be quite the narrative. Makes me wonder why no one's ever bothered trying to draw his parents... NO WAY!

Perhaps the twin's original parents were in a neighboring country or town and were killed in a Koopa Klan raid in order to find the twins. But just before they died, they sent them away using the stork. If that's correct, then that might explain better why whoever kept the bros. wasn't so attached to them that they couldn't send them away to a dangerous new dimension at a young age.

Well, either way, it would make sense. If their parents did it, it would be an expression of love; if it was a caretaker, it could possibly show a lack of love.

Is the Nintendo Power comic canon? Either way, I think it's plausible to say Mario was about three when he left for the Mushroom Kingdom. He would vaguely remember certain things from his Mushroom Kingdom time, but he wouldn't necessarily remember that those things happened in another dimension.
