but when mario comes to the island they see him in whole, and in color so they should have realized that it was a mistake I mean watch the newgrounds video and then tell me what you think

A Newgrounds video is no basis for anything, first of all. Secondly, here's what happens: 1) Some Pianta or other native sees Shadow Mario and draws a quick sketch of what he looks like. Having only a pencil, he can only draw in black & white. 2)He takes this sketch to the authorities looking for a man polluting the area. 3)Mario arrives. 4)The police take Mario into custody because he has the exact same features as Shadow Mario. They have no idea what colors Shadow Mario is because all they have for reference is the pencil sketch discussed earlier. 5)Mario is convicted guilty. 6)Mario has various encounters with Shadow Mario, convincing the Piantas that they are actually not the same person. No one is "stupid," no one has a grudge against Mario, it's just a big misunderstanding.

Okay. Let's get back on topic, people.
I think we pretty much established the fact as to what species Bowser happens to be.
So, let's talk a little bit about Bowser himself. Namely, his innards. (ewwww...)
I'm sure that a lot of you have been following along with the development, as well as the release of Mario & Luigi: Bowser's Inside Story. So, I'm sure that you are also aware of the main plot of the game, meaning, Bowser inhales Mario, Luigi, and everyone else in Peach's Castle.
Here's something that I noticed while trekking in Bowser's Body. It all seems rather factory-like, wouldn't you say? I mean, it's got all these separate rooms where seperate bodily functions are performed. There's even rooms where their only purpose seems to be to give Bowser new abilities.
What I'm concerened with is, did all of this occur naturally? And, if so, is this true for other Koopas? Maybe even other creatures in the Marioverse?
So, Questions? Opinions? Theories?

Well, I think that has to do with how Bowser uses the Vacuum Shroom to inhale stuff. Like, when he inhaled everyone in Mushroom Castle, and whenever he inhales an enemy in battle, did you ever notice that they all shrunk down to fit in his mouth? I think that whatever gets inhaled by Bowser, it gets shrunk down to microscopic size so that they'll be able to fit in his body. Think about it, if they didn't shrink when they were inhaled, Bowser would probably... Um... I'll just leave that to your imagination. Fawful probably wasn't keeping Bowser's safety in mind when making the Vacuum Shroom, but rather so that no one that was inhaled would escape from his body.

When Mario and Luigi came out of Bowser's body Bowser told them not to tell Peach what they saw. LOL. Back to the point, how can Bowser have pipes inside of himself that lead to the outside mushroom kingdom. Either he has like 10 tubes that somehow go through his body without him never noticing, or they actually are "warp" pipes

First of all, Bowser inhaled those pipes on his way to Mushroom Castle, as was shown right after he ate the Vacuum Shroom, and as Toadbert explained afterward when Mario & Luigi first stepped out of Bowser into Toad Town Sewers.
Second of all, yes, I think this firmly cements the theory that these warp pipes are, indeed, "warp" pipes.

That means that either the vaccum shroomk inhaled those pipes from far away, or Fawful had pipes to everywhere in the kingdom right there in Dimble Woods

I think Bowser's inside is just a game mechanic, or using the vacuum shroom makes his body like that.

Well, obviously he didn't swallow all the pipes right there, but, it's possible that on the way to Peach's Castle, he inhaled all the rest of them.
I mean, there's a whole lot of ground for Bowser to cover before he made his way back over to Toad Town, right? I mean, remember that Bowser was just spastically vacuuming up everything around him at random times, at least until he finally got to Peach's Castle.

I always just thought of those enemies as separate types of antibodies. Mainly because a lot of them look organ-like.
But, yeah you're right. Some of the enemies, like the Bubble/Dry Bloopers and the Giant Scutlet are definately not a natural part of his body.

Durmite was in the giant carrot. The dark enemies only showed up after Bowser eats you-know-what-if-you-beat-the-game.
As for the body-partish enemies, I'm guessing they aren't realted to the creatures they resemble, but rather are cells and stuff.
