Nope, if you hover above the water instead of swimming, you can grab the coins with about 30 seconds to spare (if you do it in the right order, that is going in a zigzag pattern instead of following the coins).

Haha, I laughed at the Meork.
Yes, it does stop. I honestly prefer this method not because of the coins, but because of the Shine. You might remember that as you collect the final coin, you're STILL on the Blooper and have to make a final jump onto the start platform to get the Shine. Now, the Shine has an extremely small hitbox and if you miss it, you're dead. In the past, it happened to me about 5 times that I got all coins, but died on the Shine.

I think the WORST, the ABSOLUTE WORST instance of unfairness any Mario game offered is the ****ing green pipe at the end of the leaf rafting bonus stage on Delfino Plaza. I mean, you get the Yoshi, spend 10 minutes getting over to that island, then miss a coin, think "Oh, that pipe must bring me back to the start so I can get that coin!" and then BAM! BACK TO THE PLAZA, JERK!

I actually gave up on Sunshine before I ever got to the acid raft mission, so I'm not too sure what you're talking about, though.

It's basically the worst trap ever. When you arrive there, you know you're going to need to die to restart, but there's that pipe and you think it's like a chance to get back to the beginning of the stream... but it takes you out of the bonus level completely, back to the Great Pianta Statue. It's even worse than getting killed by an RPG boss after not having saved for an hour, because there you know it was your fault, but here it's the game cruelly fooling you.
