I think this may have been asked before but I was looking at games like SMB3 and Superstar Saga and have noticed that the Hammer Brothers and Boomerang Brothers look identical. So I was wondering are they the same species? The only difference seemes to be their choice of weapon.

Actually, Superstar Saga is the one game where they DON'T look identical. (Hammer Bros. are muscular; Boomerang Bros. are tall and skinny, with a bean sprout on their head) So I assume that, yes, they are the same species, and those ones in Gwarhar Lagoon must have different attributes native to the Beanbean Kingdom, but they're still the same species.

Actually, in newer games, they have different colors. All games, actually. My guess is that every color of Koopa has an affinity for a certain weapon or style of attack. Current list by my guess follows. Some Koopa colors are rare or only guessed at. Anything in brackets is guessed at or fanon. Color: Small Bro Big Bro.
Green: Hammer Sledge Red Fire [Inferno] Blue [Cheep Cheep] [Pelican] Yellow [Spark] [Thunder] Dark/Purple [Darkness] [Shadow] Shady: Unknown Cyan (like Parakarry) Ice Bro [Blizzard Bro] Magenta (like Kiley Koopa) Unknown [Grey] [Junk Bro] [Deadweight Bro] [Dark Blue] Boomerang Bro [Harpoon Bro] Black (like Z Koopas) [Bullet Bro] [Banzai Bro] Black2 [Bomb Bro] [Molotov Bro(like Sumo Bro, but throws the bolts)]

They're all just Koopa Troopas that wear color-coded uniforms and specialize in different weaponry. Is that so hard to grasp?

Smooth. However, I think that different shell colors (which go right along with shoe color in most games) are different sub-sub-sub species.

Really? The way shells are treated in PM, I thought it was just an article of clothing.

The Spiked Koopa from Wario Land 1 also has a black shell, and might be another Hammer Bro sub species.

I don't know about different colors of koopa troopas being different species. I just thought that the different shells had different chemical properties. That and red koopa troopas are smarter

Differences in shell color have not proven to be very useful for classification.
Differences in shell pattern, however, are quite useful.

Their craniums have a different shape. Hammer Bros. are taller than Koopas too.

No, I mean all koopas. The red koopas don't walk off ledges, the blue koopas move faster, the yellow koopas follow mario and the yellow parakoopas jump over hazards. The shady koopas can do an upside-down power shell. The shady koopa technically doesn't have the same blue shell as blue koopas do, either the rim or bottom is gray. As to clothing: the koopas can lose their shells, but they have to get back in to that one, not just any old shell (except for SMW, where red, green, and yellow shelless koopas could change into another type, but technically, red, green, and yellow koopas all looked the same without shells, and it was probably programming limitations that let them do that. Blue koopas just kicked any shell that touched their front side.)

I thought that maybe the shell color indicated their rank

Yeah, I always thought that too.
I mean, you can see that regular Hammer Bros were just as green as regular Koopas, but they got a new color ranking when they started to become more interested in specific types of Hammer Bro Martial Arts, and then changed their workouts accordingly. (see Sledge Bros and Chomp Bros.)

Well Hammer Bros are a different species from Koopa Troopas, but a red koopa troopa is the same species as a green Koopa Troopa

I'm honestly torn on this subject, I kind of think that Shells do determine abilities, but for me it seems more logical to assume that they are assigned specific shells based on said Koopa's talents. And the Bros. are either genetically enhanced super soldiers, or a sub-species of Koopa. I prefer the latter, which reminds me, where do they fit in Koopa society? Obviously they are better in the military, but what about stay at home Bros. who don't fight?

They're much better at hammering nails into the house.
Well, I never really thought about Koopa lifestyle. I imagine Bros are really toughin the field, but are perfectly normal at home. At least, it makes sense to me.

I think I remember one Hammer Bro in Peach's Castle that wanted to be Chuck Quizmo.

Also Hamma Jamma's father went to Business Bro school, so there are some members of the Hammer Bro species who make a living doing mundane jobs. We don't see them in large numbers; only very populous species get their own towns, and they're similar enough to Koopa Troopas that the game designers presumably assume their niche in the story is filled with Troopa villages.
In my classification (linked earlier in this thread), Hammer Bros (collectively) are their own subfamily of the beaked Koopas; their closest relatives are Magikoopas, and Koopa Troopas/Paratroopas and relatives are the next closest relatives. Outside the beaked Koopa family, their closest relatives are Chargin' Chucks and Amazing Flyin' Hammer Bros.
