... Wait, doesn't it make more sense than the flag on top of Peach's castle in SMG is the Mushroom Kingdom's flag, the symbol displayed several times inside the castle is the royality's emblem, and the flags that are usually on top of the castle are just decoration ?
Also, the flag with Bowser's head and two swords, parodying a pirate flag, already appeared in Mario Party 3 and could indeed be the Koopa kingdom's flag.

But Bowser's Castle isn't in Mario Party 3, unless you're talking about the myriad of mini-games that are set in and around various Bowser-themed areas which may or may not be his castle.

Well, they are fortress-like structures with Bowser's logo everywhere, so I assume it's his castle.

Bowser has a tendency to build lots and lots of fortresses in places far from his main castle, though. And while some of the Bowser scenes in the Mario Party games do indeed take place inside an infernal castle, quite a few others have a more industrial theme to them, and that doesn't seem to be the kind of place Bowser's Castle is.

They actually somewhat resemble Lethal Lava Land with the weird mechanical traps and all (both Baby Bowser Bonkers and Baby Bowser Broadside evoke this, for example). Maybe they're set in or around there?

So with the MK flags; I think the white-red ones that appear in tons of games are the main "pennant" flag (>), but the one in SMG is the actual flag. The rest are "symbolic" flags, either representing a certain area, town, castle, ect. or a certain day to holihonor. With Bowser's flags, IDK at all. Continue on.
