It dawned on me that there is a significant difference between flags in the Mushroomsphere (a word I just made up for the lands of the Mario series, where MK influence is felt) and flags on Earth. The Mushroomsphere prefers pennants instead of rectangular flags. The MK's flag is a light-colored pennant with a mushroom, and the last Koopa flag I saw was a white pennant with a green shell.
Have we seen any other flags?
Not an important observation, but keep in mind that any fan-made flags for nations of the Mushroomsphere should probably be pennants.

Also, don't forget about the koopa kingdom's flag, which is usually red with a black Bowser head on it. (although there are variations.)

No, that's the flag on the castle. It's not the kingdom's flag, more like the monarchy's flag. Here is the actual flag, from Mario & Luigi 3: Well, that's not really the flag, more like the symbol on it. We aren't sure about the flag's shape.

I haven't played M&L3, so where did you see that symbol?
I inferred that the pennant was the national flag since it flies at the Little Fungitown embassy, which should fly the national flag, but they could be flying Peach's personal pennant because she is in residence. Although, if that's the case, you would think they would lower the flag while she's kidnapped.

It's pretty much everywhere inside Peach's Castle. It's an updated version of how it appeared in M&L2 and M&L1.
EDIT: Isle Delfino's flag is "rectangle"-shaped (meh, I don't know how to translate "rectangle", just do it yourself).

Well in Super Mario Galaxy the Doomships (and Peach's Castle in the final level) are flying a black flag with Bowser's head between two swords

"Doomship" is how they were called in the cartoons. It's like calling the Koopalings "Koopa Kids".
Anyway... I think that the "Bowser's head with two swords" is the flag of the Koopa's pirating, not the tribe's flag.

What does "debunked" mean ? Here are all the flags the Mushroom Castle had over the games: The one in SMG looks more like a country's flag. But with all these stars, it may rather be the flag of the Mushroom World (you know, the alliance between the Mushroom Kingdom and the 7 kingdoms in SMB3), similarly to the European Union flag.
