But that could still be explained via a Multiverse, in which Connections are EXTREMELY common. But I do not deny that a Universe is possible, as it is more than that, the only real Flaw is clashing Religions(Which I explained via Supreme Being).

For the clashing religions thing: it's not the case, strangely. The deities that made the Triforce could have been Ancients. The Star Spirits could be hired by the Ancients. Everything can be related to the Ancients.

But the Golden Goddesses made the TriForce, and they are Immortal, unlike the Ancients.

Much as I love the Zelda series, I'm gonna have to mention that Hyrule isn't the most modern place. Even in Spirit Tracks, it remains primitive in comparision to the Mario series. And in a primitive civilization, things can be misinterpreted. The Aztecs believed Columbus was a god, after all!
My point is that 3 female Ancients could have created The Triforce, and over time their story would be twisted and exaggerated until they were Goddesses.
How's that?

That would be possible, if not for the Fact that Link, Zelda, and Ganon receive the Power of the Triforce without even coming into contact with it(See:Twilight Princess). Apparently it was a Gift from the gods.

I don't think that 3 random Ancients felt bored so they made an whole planet and an artifact to ensure its stability. I rather think that the 4 Sages of Light hired some powerful Ancients to help making the worlds. However I think they created the Star Rods by themselves and hired the Star Spirits to watch over the main one (the MW's) (I think it's the main one because it's the only one that is watched over, and it's much bigger than the others). Arceus may have been the pet of an Ancient, too. Or an Ancient that changed himself into an immortal beast.

But the Star Spirits have been in existence, and guarding the Star Rod since "The Dawn of Time"... Well, at least thats what they claim in Paper Mario.

The "dawn of time" = the creation of the world. That's what I'm saying: the Sages of Light created all dimensions and, in the "main" dimension, Star Rods (that, technically, are an infinite power source) to ensure the universe's stability and the wishes and prayers to be useful so that the future species could allow the flow of time and space to continue by creating their own future by wishing. And, who knows, maybe that the Star Rods also work for other dimensions and sub-dimensions ?
