I'm confused. The the real world and TMK used to be like conected or something. Or did a peice of the real world somehow slip into the MK world. Because at the end of SMW2:YI it looks like the stork flies straight from YI to Mario and Luigi's house wich is in the shape of a mushroom for some reason. Would that mean that Yoshi'sIsland or maby even all of Dinosaur land would have once been a part of the real world?

The Mushroom kingdom and the real world are most likely parallel dimensions, connected via warp pipe. I suspect many of the creatures in the Mushroom world evolved from ancient creature found in the real world. (e.x: dinosaurs)

Then how dose the stork fly straight from Yoshi's Island to their house. Or were they born at Yoshi's Islan and somewere a long the line ended up in the real world and the returned later to the MK world?

Well, we can't be exaclty sure where the stork was comming from. I guess we can just assume that wherever it is, Yoshi's Island is between that place and the Mushroom Kingdom.

At the end of the game, the stork takes Mario and Luigi right from Bowser's castle and it shows the stork flying over clouds and mountains and stuff. Then the stork drops them off at a mushroom shaped house. And some people come to the door.

Your above post said it, I think, Black Yoshi. They were born in the Mushroom Dimension/Universe. All of the stork business happened there. Then, at about age three or four, they somehow made it to our Dimension/Universe. Around age twenty or so they wandered back into the Mushroom Dimension through a warp pipe under Brooklyn.
The Mushroom Universe probably started around the same time as our Universe, the only initial difference being that one of the fundamental forces in the Mushroom Universe was magic, an elusive and fickle force we'll probably never understand scientifically. But the fact is that it actually exists in the Mushroom Universe, and had a hand in shaping how planets and galaxies formed. Mushroom Earth formed in the Mushroom Universe, and life began on that planet much as it did on ours. The different environment, however, caused life to take a slightly different course, producing creatures like Goombas and Toads. In addition, holes leading to our Universe allowed some of the animals from our Earth (dinosaurs, perhaps) to cross over to the Mushroom Universe. Life progressed on both planets down through the ages, and humans eventually evolved on Earth. Whether the Mushroom Earth humans are remnants of a pilgrimage from our Earth to theirs or they evolved independently of Earth humans is unknown. Either way, eventually there were modern humans on both planets.

That's possibly the best summerized theory I've read so far. There isn't one part of that paragraph that seems doubtful or unrealistic. (I guess it helps that I agree with eerything you wrote ^^)

Exactly, I think that there are only a few warp pipes leading to TMK though
