Most people will say that no, the movie is absolutely not canon in the least.
Check out the rules and regulations thread, in either my first or second post I define canon.

Yes it needs to be canon! With several changes it would be fine!
Like the Koopas, the Troopas, the Princess, and the others. Hangin' with the plumbers, you'll be hooked on the brothers!
To the brim! Uhh uhh!
But really the whole thing needs to be redone.

You see, you're not talking about making the movie canon. You're talking about taking bits and pieces of ideas from the movie and incorporating them into your theories, which is perfectly fine. It's just that, if we were to make the movie canon then we could have to accept it exactly as it is and in it's entirety, which doesn't sound like what you want to do. So I think we can all pretty much agree that no, the movie isn't canon. However, it does give us some good ideas.

That's cool, and I'm prefectly willing to hear them. It's just that if you do go and change around parts of the movie, adding and removing bits and pieces as you go, then you're not really talking about the movie anymore. You're talking about something completely different.
But anyway, what are these things that you've changed around?

-Bowser, Toad, Koopas and Goombas look like the ones in the movie. -In the jail there's captured humans and mushroom people. -It's based Bowser's "Dark World Land Area Place". Possible near the Koopahara desert. ( SMB3 world 2 ) -It's a hauge castle and not a city. Or a city made up of one big castle. -The "humans" are either Koopas, Goombas, or evil humans. Or all three. -The portal is a pipe cealed over with the rock wall. it can only be uncealed by a powerful object thats posses some sort of magic. ( The Rock ) -If Bowser gets The Rock the portal will be open to him and his army. He needs earth's resourses. -Later he plots a way to steal the Mushroom kingdoms resourses. -Lena ( the chick always near Bowser ) just might be Bowser's wife. She could have laid the Koopalings eggs without Bowser knowing. Later Bowser must have discovered them. Lena could also be the female version of Bowser's species.
I think I got most of the stuff.

Nutshell:
At the end of the movie: Mario goes with Daisy because Bowser was evolved back into his reptile form. Bowser is gaining power in some Dark Land area. Meanwhile the Bros. decide Daisy and the king are safer in Sarsalsa Land. The Bros. stay in the Mushroom Kingdom with Peach. Bowser learns this, he comes and captures Peach cus if he marries her he'll be king of the Mushroom Kingdom. Peach captured, the Bros. are after her, then the game SMB comes in here.

What about the Warp Pipes that appear during the course of gameplay? Example: Paper Mario. Mario hits a switch and a blue pipe appears. (Why blue?) He goes down the pipe. At the other pre-chosen end, the pipe appears and Mario comes out.

Maybe the pipe is a machine that is programmed to burrow through the ground to another location.
Or it could be magic.

What makes them any different from a regular warp pipe aside from the fact that you have to press a switch to get to them?

Remote activation suggests it was used only in emergencys since the pipes are buried underground and come up only when the switch is pressed. Whoa, I feel all smart like

That makes sense, since in both Paper Mario games they connected the underground of the main town to other populated places. But why is there only a switch on the underground end?

Maybe it was the escape route of the citizens of Toad Town and Rogueport--in the event of a catastrophe, they could rush underground and activate the warp pipes that led to other towns. Keeping their ends underground would insure that there would not be any traffic in them.

There probably wasn't a need to have a switch on both sides because only one side of the pipe would have people around it. The other half would be farther away.
Or security I dunno.

I just thought of something. One of the shortcut pipes leads to Keelhaul Key, correct? Why would they build a pipe to a deserted (at the time of construction) and cursed island?
