I always figured it was his clothes that transform, hence the "poof" effect in SMB3.

It's both. It transforms Mario and it is also a suit, which can be taken off like a costume afterwards.

Better question:
Why is it that some power-ups are activated by putting on a literal suit (Tanooki, Frog, Penguin) while others are activated via some other items like a Mushroom (Bee, Boo, Spring, Rock, Propellor) or a Flower (Cloud, Boomerang).
Heck, Tanooki went from the suit to the Super Leaf in 3D Land, and now in NSMB2 the leaf gives you the regular Raccoon Suit again.

I agree with the article's analysis; the Frog, Tanooki, and Hammer Bro. Suits were at one point conceptualized as literal suits, and were a second tier of power-ups above the common Mushroom, Flower, and Leaf. Keep in mind that this was when Koopa Troopas walked on four legs and Mario indisputably came from Brooklyn.
It sounds like Nintendo is trying to recast "Penguin Suit" as grammatically parallel to "Propeller Mushroom"; it's a magic thing that looks like a suit and grants Mario a penguin-themed transformation. It could just as well have been a Penguin Mushroom or Penguin Cap or Penguin Feather. There is no second tier of power-up suits over power-up items; they're all the same class of "transformation items".
I'm OK with this; canon does change (at least in my paradigm). And it's a cool thing to know, too.

Speaking of which, who here is sick of all these new power-ups being Mushrooms? Back in the day, when Nintendo made new power-ups for Mario, they were all kinds of things. Leafs, Feathers, Balloons, Carrots, Caps!
It seems just recently everything has to be a mushroom with eyes. I actually rather had have the Bee Mushroom been a Honeycomb with eyes.

Yeah, I'm kind of annoyed with that, too. It seems like every new Power-Up is a Mushroom or Flower of some kind. The most ridiculous example to me would be the Boomerang Flower; I mean, really? Logically, it should have been a cool-looking Boomerang Suit, but no. They had to make it an ugly, ridiculously-shaped Flower.
The Penguin Suit was a nice addition, though.

I initially believed that Nintendo was retconning the Raccoon Leaf and Tanooki Suit into one Power-Up in Super Mario Land 3D (the Tanooki Leaf), but in New Super Mario Bros. 2 the Leaf transforms Mario into Racoon Mario instead of Tanooki Mario! Why? The only explanation I see (ignoring the possibility that there could be two completely identical yet unique Power-Ups in Mario's world) is that they are the same Power-Up (the Tanooki Leaf), but the effect can vary based on how the user utilizes it (much like my proposal for the differences between the Snow Flower in Super Mario Galaxy and New Super Mario Bros. Wii). In order for this to make sense there would have to be some drawback to using the Tanooki Form... Maybe the Tanooki Form works like the Stone Leaf (which I don't consider canon) from 3D, you can use it to hover and transform into a statue, but if you want full flight like in Super Mario Bros. 3/New Super Mario Bros. 2 then you have to sacrifice the statue ability and stay in Raccoon Form... Not perfect but it kind-of makes sense.
