A nice question indeed. I used to think the latest remakes were always the canon version, because they'd be the original intent of the game but with better technology, and added elements to make things more complete too.
However, I've been doubtful as of recently. Super Mario 64 DS has lots of things added - three more playable characters, more levels, new bosses... to the point it might change too much the original Mario 64 and its atmosphere. It also contains contradicting elements - like Goomboss meeting Mario before Paper Mario, and having a different backstory (Paper Mario: the prince of Waffle Kingdom, who got transformed by an evil wizard to a Goomba, then later joined Bowser's army, and begged Bowser to use the Star Rod on him to transform him into the Goomba King) (Mario 64 DS: just one big Goomba who's actually a group of Goombas in disguise, who wants to have revenge for the squashing of his fellow Goombas). And, similarly, SMB and TLL's SNES remakes having the MK as a generic green land, even though it's supposed to be "ruined" (and that's supported by artwork too). Plus only the NES version of the MK is seen in SMB throwbacks, like in 3D Land where you even go through a SMB-like area in World 2. And, honestly, aside from MKDS' Mission Mode which is a big SM64DS reference, do remakes ever get cared about much ?
So yeah. Remakes can be the original intent of the creators on a side, but contradict established elements or be easily forgotten on another. So, what's your thought ? Do you support the originals' events, or the remakes' events ?

I usually support remakes, but Mario remakes just seem to screw things over and make them even more complicated than before. So no, with Mario I either go with the original or say that the remake takes place in the nonexistant NoA alternate dimension of Super Mario Galaxy 2.

They are both canon in a way but remakes have more features and stuff so the remake would probably be more canon than the originals.
