This isn't a finished work yet, just a few thoughts thrown into a database.
Koopaul mentioned that he thinks all Shy Guys are one species with different tools.
What about Bandits and Snifits? They wear distinct masks and have their own distinct offshoots. They're definitely close to Shy Guys, but not sure if they are the same.

Shy Guys and Snifits are almost undoubtedly related to each other, methinks. They have the same body type, same dress code, and of course, they both wear masks. It's just that Snifits have the added nozzle cannon; it's sort of like the difference between a Goomba and a Spiked Goomba. Their relationship is further supported by the fact that they both debuted in Super Mario Bros. 2; I think the Snifits were just intended to be a more dangerous counterpart to the Shy Guy.
Now, Bandits... their situation seems a little more sketchy. They're robed and masked, yes, but they're distinctly lankier and more sinister-looking. I still think they're related to Shy Guys, though, since their resemblance is just too uncanny to be coincidental. They might not be of the same species in the strictest sense of the term, but they're definitely at least part of the same family (in perhaps a less strict sense of the word).

I would think they are all related. Bandits just seem to be Shy Guys that wear different masks and Snifits have developed some sort of Octorock rock shooting ability. Given the fact that the early Koopa army was made up of mostly types of Shyguys and that all these guys appeared in the Yoshi's Island games as common enemies makes me think they at least came from a similar ancestor.

Bandits however have a completely different body structure and have hands. They are like more advanced Shy Guys. I don't think they are the same species but they are a part of the same family.
But with many Shy Guys like Spear Guy or Pogo Guy, they do not feature any physical difference just different equipment.

Because of the many many Shy Guy types that seem to be the same species with different clothes, plus Snifits and Bandits who are similar to Shy Guys but are different species... I'm starting to wonder if Shy Guys didn't use to be a great tribe separated from the rest of the world, for dozens of thousands of years, to the point evolution went weird and generated Snifits and Bandits (maybe a physical error happened, and these mutants had children too, etc). That'd explain why they seem to only live in hidden locations (like a giant toy box, or a dream world), why they hide their face and body entirely, and why Snifits and Bandits are the way they are. Just theorizing without any source anyway.

Heh I always had the theory that SHy Guys have no faces underneath their masks. That IS their face.

But we aren't talking about SHy Guys. We are talking about Shy Guys.
Joking aside though, Shy Guys certainly have something under that mask of theirs, and they certainly have some sort of magic that lets the mask make facial expressions, the only question is WHAT is under the robes and masks.

The ghost guys in Luigi's Mansion just have a pair of glowing eyes under their mask. Which lead me to believe that they are some sort of shapeless creature that has to be covered to be seen. Kind of like the invisible man.
btw, has any game besides Mario Strikers Charged shown their masks changing expression? I haven't played any of the recent party games, so I don't know.

They and the Baseball Boys look to be variants on Bandits. They all originated in the same game, after all.

Snifit Zeus Guys look like an unremarkable offshoot of the Snifit group.
Bandit Zeus Guys are much harder to explain; if they didn't otherwise look completely like Bandits, I'd put them in another group, but it seems easier to group them with Bandits than anywhere else since nothing else has the body proportions (Bandits have proportionately larger heads than Humans), four-fingered hands, and mask.
