While for the last few years Bowser has aimed directly or indirectly at his goals of getting rid of Mario and marrying Peach, back in the day he spent most of his effort on conquering nearby kingdoms with some success (until Mario came along). I wondered what life was like in occupied lands, so I put together a list, omitting games in which Bowser occupied Peach's Castle only or less:
SMB: Turned into blocks and other objects (per manual)...odd, but the story hasn't been retconned officially.
SMB3: The kings were transformed, but what happened to everyone else?
SMW: The Yoshis were imprisoned; if Dinosaur Land has any other sapient natives, they haven't turned up.
Yoshi's Safari: Captured royals, no data otherwise.
PM: I don't think Bowser actually occupied anything outside Peach's Castle; his allies caused lots of trouble, but didn't seem to hold any territory except their own bases.
Yoshi's Universal Gravitation: Bowser transformed refugees from occupied Eggland into apples.
SMG: Some Toads were trapped in crystals.
SMG2: No data?
The answer seems to be "transformed or imprisioned", but I'd like more data. Can anyone help?

Well in SMB1 and 3 there doesn't seem to be a hell of a lot of evidence that Bowser did any sort of conquering. I'd say the public just went on with their normal lives like in PM and other RPGs. If those games had villages or towns I'd imagine the Toads all panicking or complaining to Mario about how the princess was kidnapped like they usually do.
Same goes for SMG and SMG 2.
The rest seem pretty on par.

In SMB1, the manual says that the people of the Mushroom Kingdom were transformed into objects in the landscape. It's bizarre and doesn't fit with the rest of the series, but that's the story.
SMB3 is what I'd really like to know about. Since the Koopa Troop was split eight ways it's possible that all they did was transform the kings and harass the kingdoms from the sky, but it's also possible that they occupied each land in insufficient force to transform all the previous inhabitants. Or maybe they did transform everyone. As I said, I'd like more data.

In the intro to SMG, I recall seeing some of the toads trapped in crystals (it happens with the lumas later on as well). It seems likely that Bowser was responsible for this.

Since the whole transformation thing doesn't fit, I'm inclined to say that the public just did what they do in the RPGs. Either that or Bowser captured them. Simple as that.

In SMG2 Bowser just turns big and captures Peach. He doesn't conquer anything outside the galaxies he already had.
