It's a gameplay element.
However, note that games with timers are mostly games where the plot is to defeat an invading army, so I like the idea of rationalizing it as the amount of time Mario has to get through the heavily defended area before a lethal number of reinforcements arrive.

I suppose the reinforcement idea works, I mean, I like it. But I think for games like NSMB/Wii, Mario just has to keep up with he Airship so he doesn't loose it.

Okay, but what about time limits for comet missions in the Galaxy games?
Personally, I believe that's the amount of time for the comet to stay within orbit, and when it leaves, it takes the power star with it.

I think the comets geneate a gaz which gives the mission's special effect. Here: - Speedy Comet: The comet generates a lethal gaz. Mario can stay alive for a few minutes. - Daredevil Comet: The comet generates a gaz that exhausts Mario. - Cosmic Comet: The comet materializes itself into Cosmic Mario and tries to get the Power Star before Mario for the lulz (they ARE called "Prankster Comets" after all). If Mario fails to win the race, the comet will take the Power Star with it. - Fast Foe Comet: Mario becomes much slower, which gives him the impression everything's going faster around him.

Timer: Reinforcements make no sense, as it can still kill you in a star. I dont think its cannon. Er, canon. Speaking of which, why do some levels (like the cannons in NSMB/wii) have no time? Is there a canon explaination?

Those aren't normal levels. You can't die, and there's no flagpole. It doesn't need a timer. The timer itself is a gameplay element anyway.
I think the timer in SMG is canon because it can be easily explained and because of the music. ... Stop looking at me like that.

In the end, the time limits are just game play elements designed to make the game more difficult. If we can find an explanation that works, then it's fine, but if not, then it's okay.
