Are the one time only bosses part of a greater species, or somehow changed by magic? Because the latter is only ever shown to be true in Yoshi's Island and Yoshi's Island DS, does that theoretically mean there's more than one of...
Trunkle's species? Piranha Bean? Durmite/Wisdurm? The Mario Galaxy bosses? On that note, what species was Kingfin anyway? It's not exactly an Earth shark, those don't have skeletons. The Phantamanta/Manta Storm? The Wario Land and Donkey Kong Country bosses Smorg?
Etc? And how can a bunch of gigantic creatures apparently only have one member of their species seen? It's unbelievable enough with real world urban legends like Bigfoot or the Loch Ness monster, but pretty much every Mario example is likely about the size of the latter.
Presumably the kingdom is one hell of a big place, right?

My opinions on these are, in order... -Trunkle is, in TV Tropes parlance, a Giant Space Flea From Nowhere. He's just there to have a boss, and it probably just a mutated tree, i.e. there's just one of him. -Piranha Bean is small and doesn't look too exotic, there might be many of them. It also has the strength of a regular monster, it's only a boss because Luigi fights it alone. -Wisdurm is a sage, and looks like the daughter of a Wiggler and Birdo... a "mixed race", maybe? Too D&D? -The Mario Galaxy bosses might have gotten their power/looks from the Power Stars they guard. -Manta Storm is just so otherwordly as a character that it might as well be a shadow of an actual manta travelling in another dimension. -Smorg - you mean the big collection of tiny Smorg...lets? Because there's tons of the tiny ones, and I bet if you split them into two groups, each could form a smaller Smorg.

True (not as much a space flea as the Undergrunt Gunner though, heh).
But yeah, he does exist just for a boss to be there (don't know why to be honest, we could have one small area without one...)
-Piranha Bean is small and doesn't look too exotic, there might be many of them. It also has the strength of a regular monster, it's only a boss because Luigi fights it alone.
Maybe Petey's species? There were two in that basketball game.
Yeah, that's a nightmare. A whole bunch of scrappies who hate Waluigi.
-Wisdurm is a sage, and looks like the daughter of a Wiggler and Birdo... a "mixed race", maybe? Too D&D?
Unlikely, if only based on the extreme difference in species.
-The Mario Galaxy bosses might have gotten their power/looks from the Power Stars they guard.
Possibly, but I doubt they'll all just magical.
-Manta Storm is just so otherwordly as a character that it might as well be a shadow of an actual manta travelling in another dimension.
What is it even to be anyway? Good question, it's the most weird boss possible in Sunshine.
-Smorg - you mean the big collection of tiny Smorg...lets? Because there's tons of the tiny ones, and I bet if you split them into two groups, each could form a smaller Smorg.
Good point.
How about some others though?
Fred from Mario Land 2. All Wario bosses. For example, is there more than one of Bloomsday/Scumflower from Shake Dimension? Or what about the Wario World bosses? More than one Dino Mighty/Winter Windster/Clown-a-round base species? Cause they ain't anything I've seen in another Mario spinoff. What about Priscilla the Peckish from Yoshi's Island DS? It's magically improved, but what the hell was it originally? It's the ultimate space flea, you never see anything else like it in the game, it just seems to magically appear. Donkey Kong Country bosses. What species is Krow, Kerozene, Belcha, Arich, Squirt, Kroctopus?

Kingfin-Alien fish, reanimated by the Power Stars Other Mario Galaxy Bosses-They're aliens that agreed to help Bowser.
And as for DKC bosses: Krow-Necky Kerozene-Kremling mutated by the Lost World's power Belcha-He's a barrel. Possibly robotic Squirt-Maybe a slug-monster-thingy Kroctopus-Croctopus mutated by Kremling science experiments
No idea about Wario bosses though.

Problem is though, where are all the other such creatures of the species said bosses belong too, if they're not just single individuals?

Well, bosses like King Kaliente or Prince Pikante could be part of the Octoomba species.
