There could be multiple large boos in SM64 since they appear in three episodes.

Well, maybe he become the king after the defeat. (King Boo's hate of Mario in LM got to be developed somehow)

I'm not really sure if the koopa klan and boos are allies, at least not in the begining. Bowser may have control of some boos, but they seem to have their own king. Notice how there are never any koopa enemies in ghost houses.

Dry Bones are magically altered somehow. Don't forget that some things like thomps are stones possesed by boos.

dry bones are koopa bones possesed by their spirits. as for the boos, I think that the boos were once part of the koopa klan, but might have withdrawn from the clan to have a peaceful afterlife(which explains all the friendly boos in the RPG's).
In SMRPG the first boo enemy you face is called the big boo.
King boo probably was too into vacation and ate a ton before fighting mario in SMS

Consider the large thwomp-like creature in M&LPiT and the whole concept of Thwomp Volcano. I think thwomps are naturally occurring animals.

They're just large, angry blocks IMO. Anything can evolve and have natural, um, "intelligence" over time, (lots and lots of time) right?

Acually, you need DNA in order to evolve. Rocks don't have DNA. Magic could be an easy way around this though, letting the rock posses "human" like qualities. -------
I'm assuming the only things that are animated by a boo posessing them are the once-living creatures, like dry-bones and skeleton goonies.

I've never thought of possession by Boos as a possibility. I think it's just straight out magic that explains how Dry Bones, Fishbones, and the like can be sentient.

If you listen to goombellas tattles, she sez that dry bones are dead koopas reanimated by there spirits, not dead koopas possesed by boos.
