I think we all know the drill on this one. First, she looked like a darker version of Peach. When MP3 appeared, her hair was cut short, and on Gamecube, she's gone to a white skin colour. Still, her appearences in SSBM retain the old look.
Is there any reason for her to have undergone this "makeover"?

The game makers just change her look. I don't think we should spend too much time on her, her only main role was in SML wasn't it?

Maybe she just had a tan in her earlier appearances, and then later she stopped getting so much sun and became pale again.

Sarassaland isn't entirly desert. That's just one forth of the country. Daisy would most likely live in the last kindom (that I forgot the name of) given that that's where Tatanga was.

I really don't like the way she looks in the current games. The tan at least differentiated her from Peach. Is her relationship with Luigi still intact?

We don't know.
But interestingly, Luigi has buddyships with both Peach and Daisy in MSB, while Mario only has one.
