Sounds a lot like the Densetsu no Stafy series.

never heard of that game. Atlantis would divided into 6 different parts. the bosses of the first 5 parts would each hold a jewel that has inside it a water spirit. when you beat a boss you get the jewel it has and the water spirit would give you a new water attack. in this game mario would be able to control water in order to attack. you start of with one attack the Water Punch, you have to get the 6 water spirits in order to get the other attacks. you may be wondering why i said six water spirits this is why the sixth boss trapped a water spirit in his trident when you beat him the spirit escapes and teaches you the most powerful attack in the game... the Whirlpool Punch. there is a castle in the center of Atlantis that needs the 5 jewels to open the gate this castle has inside it the final boss the evil Water Demon.

The more you describe it, the more it sounds like Densetsu no Stafy. Basically, its like this: you are a starfish that goes through several underwater levels, and you open a jar filled with the evil demon Ogura. As you go along the game, you gain new spinning techniques. It's a great game that should have had a chance to be sent to the U.S. It's incredibly popular in Japan.

It is a Japan Only game. I shouldn't know about the details; I've never looked into Stafy games.
