Okay, I've devised a plan of how everything fits together, using the parallel universes theory and the power of wormholes.
Mushroom Earth and Popstar are their own planets in the main Nintendoverse. There is a third system that houses medival magic-based RPGs (I'm thinking of Fire Emblem), as well as the Zelda games. All this is in the Primary Galaxy. The Secondary Galaxy contains the Starfox planetary systems and is smaller than the Primary.
Farther away from the Twin Galaxies is the Wormhole Cluster. Each wormhole in it leads to a different sub-universe, which includes an incarnation of Earth: DK Earth, F-Zero Earth, Metroid Earth, Pokéarth, and Earthbound Earth. Because these wormholes only cross between parallel universes, they are stable. The only other fully stable wormhole is slightly outside the Cluster, and it leads into the world of the Game & Watches.
Because all the Earths in the parallel universes are linked to each other, temporary wormholes can be formed (such as those that can lead between Mushroom and DK Earth). The links between the Earths cause them to "evlove" at similar rates and have similar species exist.
For Smash Bros. to happen, residents of each world must congregate. This is done using a wormhole generator that leads into a programmable cyberuniverse; an empty space that can be changed to become any location.

I really like your explanation of the magic-based RPGs' location. Your multiple Earth theory is also very appealing. So are you proposing that for every game series that appears to take place on Earth, a parallel universe exists? For instance, would Metal Gear Solid occur on our Earth or one in another universe?

I think all those shooter games based off the wars could happen.
I'm pretty sure all the things in the game could happen in real life.

Here's my take: There is this universe, in which everything as we know it exists. Games are simply games here. This is our universe. Then there are infinite parallel universes in which every possible outcome of every action in the history of our universe has occurred. Each new possible outcome is featured in its own universe. It only follows, then, that eventually every video game would actually happen in these infinite alternate universes. The universe in which DK resides turned out mostly like ours, except a group of apes were able to mutate into the forms the Kong Family have today. On the other hand, Mario's universe ended up completely different from ours. In one universe, as Toomai noted, planets featuring lands of myth and magic arose.
