They'd probably recover eventually, though. We've seen proof of old Goombas, so they are more resilient than the platformers suggest.

It could be kinda like the dead body disappearance thing. The Goombas are flattened, and because they no longer have any purpose in the game, the game removes them (even though they're actually still there).

The shells have a purpose in the game, so that's why they're not removed from the playing field.
