I was thinking that they all took courses before joining the koopa army so that if they ever came across a situation that required magic they would be redy and well equipt like soldiers of a real life army just except without the magic part. :/

I mean in SMB, bowser(suposedly) turned toads into clouds, domes, and ?-blocks. But that has been proved not to be cannon.

It didn't have to be Bowser himself who transformed the toads, we know he has plenty of magikoopas working for him. Although that doesn't mean he has no skills in magic at all, he knew how to work the star rod and can use magic to make himself larger.

Okay back on topic.
I'm not sure what causes the different coloured shells to give Yoshi different powers. My guess is it is some kind of magic on the shell, which when eaten by a Yoshi gives it some kind of energy to do that. I don't know why different coloured shells have different powers though or what the shells' connection are with Yoshi.

Some of the creatures where turned into blocks, not all of them.
The color pigmentations chemicals can have a mutating effect.

It's like some classes they make you take in school, like band or music, you might not make it you life long thing or ever have to do it again. You might not be as good at it the next time you try but since youve done it before you still have some knowledge of how to do it if you ever need to do it again. That's why they make us take those classes, and that's why I think Bowser makes the koopa troopas take magic classes.

It says that the Koopas were known for black magic, but that's like sharks being known for attacking people: it's more popular opinion than fact.

Thats what I think too. Every member of the Koopa Empire takes training classes before they are accepted into the empire. If a koopa wishes to use a wand, they then have to take wand training classes, which last 1-3 years depending on how fast the koopa learns.
