Possibly cloud transports (like the lakitus have). Maybe even some left-over Doomships that weren't destroyed in SMB3. My guess is they found pipes that led into the clouds and them dove off.

Ok, I've come to the conclusion that the upright koopas aren't turtles at all. The fact that their shells obviously aren't part of their physiology supports that. As a matter of fact, I'm beginning to think that the new koopas might actually be avian in nature.

Well, I don't think they're very birdlike at all. . . maybe their beaks are. A thought to remember: turtles can't talk in our world, but Koopas do. Therefore, it shouldn't seem too odd that although our turtles can't detach their shells, Koopas can. I know the shell thing is a little more extreme, but I'm just saying.

Yeah, I know. But the thing is, the only thing that makes turtles turtles is that they have shells. Koopas obviously don't have shells, and thus aren't turtles.

Hermit crabs and other shell inhabiting creatures can come out of their shells and find a new one when they get too big for their old shell. This should aplly for Koopas.
Much like how Yoshi isn't an ordinary dinosaur, Koopas arn't ordinary turtles.

I suppose.
Perhaps that's what seperates the older quadrapedal koopas from the newer bipedal ones. Their two different species, the older of which are attached to their shells and the newer can find newer ones once they outgrow them. Would that make them essentially "Hermit Koopas"?
