Well, here we go. This is based on this map and my timeline. And don't forget Yoster Island and Yoshi Island are different places, so I'll call them like this here.
November 19, 1983: Bowser kidnaps Princess Peach and the Koopa tribe turns every inhabitant of the Mushroom Kingdom into stones. Prince Bowser then makes himself the king... err, prince of the kingdom. The Mushroom Kindgom is renamed Koopa Kingdom.
November 1983: The Beanbean army engages the Koopa army in a war, as they want to help their allies. However the Koopa army outnumbers the Beanbean one, which retreats.
December 1983: The Toad people is turned back to normal.
Peach grows up with Bowser, thus that seriously affects her personality.
April 9, 2003: Smithy plans on taking over the Mushroom Earth, but he decides to wait a bit before launching his plan, as the Koopa army is growing and the Koopa kingdom is at its best.
May 3, 2003: Peach is now 21 and is thus major. She and Bowser marry the same day as her birthday ; Bowser becomes a king and Peach becomes a queen. Note that Peach loves Bowser, as she lives with him since she's a baby.
May 2003: Unlike what the kings of the Mushroom World thought, the Koopa Kingdom is going well, and Bowser is a great king (although he needs to be helped by Kamek and Kammy Koopa). After a long meeting, they decide that the Mushroom Kingdom and the Mushroom World make an alliance and become the KoopaShroom Union.
June 9, 2003: During a peaceful Spring day, the Smithy army launch their plan. Exor falls through the sky and breaks through the Bowser Castle (which is also the Mushroom Castle) and Bowser and Peach are throwed by the crash. Bowser lands on a plain, Peach falls in the sea. Bowser goes to save her, but can't find her. Peach eventually gets to Yoster Island, where she finds a secret pipe back to her kingdom. During that time, Smithy's lieutnants are taking over many places, and his army is growing very fast. Every army in the world decides to fight them, which starts the First World War.
November 1, 2003: The First World War continues, and many people die (but get resurrected by Magikoopas). Bowser decides to go to Star Haven - a legendary place - using his Clown Car, and in a hurry he steals the Star Rod and wishes the Smithy army loses. The Star Spirits leave him the Star Rod, but they ask him to give it back after the war.
November 2, 2003: The First World War ends. Smithy's army is completely destroyed, and Smithy is executed. Bowser realizes that, with the Star Rod, he can do anything, and he becomes corrupted. He doesn't give the Star Rod back but he uses its power to take over the Beanbean Kingdom and the places of SMRPG. The Star Spirits try to stop him, but they fail to do so, and they get captured.
December 2003: Bowser is being a tyrant. He starts to martyrize every species that isn't a Toad or a Koopa, including his own army.
January 2004: King Boo frees Boolossus from E. Gadd's lab alongside all the other Protrait Ghosts and creates a mansion for them. He then learns about how Boos suffer due to the Koopa Kingdom, and he goes there to kidnap Bowser. This happens.
January 2004: Toads and Koopas are sent to a haunted mansion in Boo Woods, where they discovered Bowser is, using a radar. But Boos possess them and make them go to the Koopa Kingdom and kill each other. More and more people are being possessed and kill each other, resulting in a awful rampage. The kingdom's population is now extremely minimal and there are corpses everywhere. Not wanting to accept this, Peach escapes to the Beanbean Kingdom.
Summer 2004: The Koopa Kingdom doesn't exist anymore, as only a few people are still alive in it, and the monarchs can't be found. Most of it was taken over by Grass Land, except the Dry Dry Desert which was taken over by Desert Hill.
September 11, 2004: Cackletta finds Peach and steals her voice before stealing the Beanstar. But Fawful overthrows her and wishes to become the master of the world, which becomes true.
September 2004: The planet is renamed Gerako. Every kingdom becomes a single country - Furyland, and every city is renamed after Fawful.
October 30, 2004: The seal of the Thousand-Year Door breaks and the Shadow Queen is released. She plunges Gerako into darkness, and possesses Fawful. Monsters appear from everywhere, random people are being tortured for no reason, everything that is appreciated by anyone is destroyed, and the sky is covered by a giant moon. Inhabitants of Yoshi Island and Kong Island do their best to stop the invasion, but they fail.

They and the Shadow Queen's army (pretty much every single inhabitant of the planet) battle, but the Shadow Queen's army is beaten. The Elder Princess Shroob and the Shadow Queen (in Fawful's body) battle, until Fawful is killed and the Shadow Queen is released. She is eventually beaten and annihilated. However, the Shroobs realize that the planet turned to waste, and quit it. This is the Second World War, which only lasted a day. But in a single day, pretty much 95% of the people got annihilated.
January 2005: Bowser is still in the basement of the haunted mansion. He used the Star Rod to wish for food and a TV, but now - one year later - he realizes he can use it to wish he wasn't captured (because if he wish he just comes back to his kingdom, Peach would have worried) so he does so and everything comes back to normal. He even comes back in time.
January 2004: Bowser is sorry for what he has done and gives back the Star Rod, not before wishing that he didn't went evil for a moment. Things go back to normal, then. The Star Spirits are freed too.
Summer 2004: The Beanbean Kingdom learns about Cackletta's plans to kidnap Peach's voice, and say it to Bowser, who simply decides to kill Cackletta if she comes.
September 11, 2004: Cackletta comes at the Bowser Castle, disguised. Bowser thinks she's strange and, out of instinct, punches her. They battle and Bowser wins. Fawful has fury and is not seen again for a long time.

She plunges Rogueport into darkness and doom, but it's part of the Koopa Kingdom, so Bowser sends an army there. However, that only allows the Shadow Queen to expand her darkness to the Bowser Castle, where she attacks the area and Koopa City (Toad Town). But she accidentaly releases the Dark Star. Both the Dark Star and the Shadow Queen battle, until destroying each other. People of the Koopa Kingdom isn't entirely sure of what happened, but they reconstruct Koopa City and Rogueport.

April 2005: Count Bleck is surprised that the events told by the Dark Prognosticus aren't happening, and that the heroes of legend don't show up. He commits suicide.
April 31, 2005: The Star Festival starts.
June 1, 2005: The Star Festival ends.
October 11, 2005: Fawful appears again and spread the Blorbs. While there's a meeting to decide what to do, Fawful shows up and use a device to paralyze everyone in the castle. He then puts the Vacuum Mushroom in Bowser's mouth ; the king accidentaly swallows it and suck up everyone but Fawful who escaped. He's then knocked out, and Fawful profits of this situation to throw him away at the Cavi Cape. Then the story follows M&L3's (except that Bowser's fire breath isn't blocked, and Bowser's minions are the equivalent of Mario and Luigi), until Bowser gets to the Bowser Castle (which is also Peach's). He battles Fawful and kills him. However the people inside Bowser's body can't get to the exit, as a red pipe is blocking the pipe room in Bowser's ear, and they eventually choose to live there.
