It's actually a problem with a LOT of stories. Heck, the Zelda series is BASED on it: the Triforce can be used for evil. Stop Ganon! Mario plots fall into one of two categories: 1. someone, most likely Peach, has been kidnapped. Save her! or 2. there's an artifact that can be used for evil. Stop the evil guys and use it for good instead! Often these two even get mixed, like in PM2. I really wish they'd have something more original once in a while.

Wishes are all the same. They are a high lust for something to happen. There's no positive or negative here, only lust. What's positive or negative is what happens after the wish is granted - but the Star Spiritis don't have any control on that. Plus they already do their best to check every wish they get and only grant the good ones.
And, you can't really say that anything can rivalize with the Star Rod. The Star Rod takes its powers from wishes, thus it can be extremely powerful at a moment and quite weak at another. Technically, you could say it has infinite power.

Do you mean the Star Rod has incredible power, but its effects depend on the strength of the wish? Because I don't believe it is actually powered by wishes... then some spoiled kid like Kootie Pie from the cartoons could power it up enough to become ruler of the universe. Or maybe it's powered by the seriousness of the wish... something like "I want cake" is probably not even going to work.

Actually "I'd like to eat some cake soon" would. But a wish that is about getting some delichus caek, and one that is about an entire (evil) nation vanishing... aren't the same. One has much more chances to happen than the other. Bowser could wish for his own invincibility because he was the only user of the Star Rod, but he still couldn't wish for Mario's imminent death for instance.
In other words, the more important the wish is, the less there are chances it'll be granted. And it's stated in-game (in my version, at least) that the Star Spirits don't grant wishes that are evil or selfish.

The game implies Bowser COULD wish for Mario's death... everyone always talks about how Bowser has no idea of the Star Rod's true power, and that he is even "content making no wishes at all for the time being", that dolt.

Oh ? I should replay the game sometime... Well, then the Star Rod can really grant anything and everything, and that's why the Star Spirits are the sole users of it and only grant wishes that they consider as being good.

The Star Spirits specifically mentioned that Bowser has a habit of wishing for things like Peach liking him or finally killing Mario, but the just refuse to grant them.
There's probably rules against wishes interfering with true love or hurting others, so maybe that's why the Star Spirits wouldn't grant such a wish.

It's ABLE to grant any wish, but the Star Spirits clearly don't out of a sense of righteousness. Hence why Bowser was able to do whatever he wanted once he had the Star Rod in his possession. And he did: Killed Mario, kidnapped Peach, and took over the Mushroom Kingdom. Naturally the part about Mario being dead got reversed by the Star Spirits, but that's too be expected since it's their job to keep the Star Rod under control. I imagine the reason they have the Star Beam is in case the Star Rod ever got stolen, which it did.

It's not Bowser who killed Mario, though, it was the great fall. Also, he could have wished for Peach to love him, but he didn't.

Bowser was the one who knocked him out the window, so for all intents and purposes, he killed him.
As for why he didn't wish for Peach to love him, either he's not that cruel or he honestly thought he could convince Peach to like him on his own. Bowser's affection always seemed fairly sincere to me, if immature.

Mario didn't died. In every version of the game, he's simply said to be hurt. "Seriously injured" in the English version, "a bit injured" in mine, but in all cases he didn't die.

Bowser is always just dumb enough to lose no matter what advantage he has. I bet if someone gave him a button that said "Press to kill Mario", he'd laugh and say "With this, I can finally beat Mario!" and throw it at Mario's head.
