I don't think the Yoshis drove them away. I think they moved the "kingdom" (which is only a castle, really) to the Mushroom Kingdom because the Yoshi Island-based castle got destroyed. And I think Bowser wanted to conquer Dinosaur Land to expand the Koopa Kingdom, much like how he conquered Dark Land (although it wasn't important enough to have a real name, so I doubt that place is still inhabited). After SMW, he made his castle closer to the Mushroom Kingdom (in SMRPG) so that he wouldn't have to travel much after kidnapping Peach, and after Paper Mario he definitely installed the "Koopa Kingdom" in the Mushroom Kingdom, while he'd make different castles at other locations where he'd hide after kidnapping Peach.

I think that the area on Yoshi's Island was just a Koopa Colony where Bowser stayed while the Koopa King was doing who knows what. Keep in mind that Yoshi's Island is rich in natural resources, unlike the Koopa Kingdom.

When you reach the end of world 5, you see that 3D map screen and it shows Yoshi being lifted up into the air and seemingly being teleported to Darkland. So no, baby Bowser's castle was never on Yoshi's Island. here's a video (it's near the end) www.youtube.com/watch?v=gKCMUFbPtTk

It has to be in the Koopa Kingdom, as the overworld of W6 looks nothing like the rest of the game's.

But the remake clearly shows the Koopa Kingdom being on Yoshi's Island. That's why I think it's at the very middle of the island but is hidden by the mountains, and can only be entered by using teleportation.

That is kind of just a background template, I don't think that that has anything to do with where the area is located.

Keep in mind it's likely on Yoshi's Island according to the map screen too. Note how the island all goes dark and world 6 like when Yoshi gets there, indicating it's presence between the mountains in the centre of the island.

Which it can't possibly be because the surrounding area on the "Dark Land" map looks absolutely nothing like the Yoshi's Island map, plus there doesn't appear to be any space in the middle of the three mountains to fit "Dark Land".
Besides, the map hardly holds any water when the cutscene of Yoshi being teleported is still shown. They probably just stuck World 6 on the same map as all the other worlds because it was easier. According to your logic, the island would be shaped like a crescent and all the worlds would be lined up next to one another based on that map, when the map on the title screen shows them layed out in a completely different way.

The map isn't completely accurate, but it can still hold some truth. I also know there's no space between the mountains to hold World 6, but it may not be shown so that you don't know where the last world is. After all other Mario games do similar things. But I get your point. I guess you're right then.

I think I figured it out. It might be alternate universe Yoshi's Island you're exploring. Think about it, the map is basically the same as normal Yoshi's Island, and the secret level in the GBA remake even revisits a copy of world 1, except with Kamek trying to kill Yoshi. Maybe all the levels are basically set all round where the other worlds would be?

Interesting. I'm only at World 2 so I didn't know that.
So I guess that the Koopa clan found a way to another dimension and made their kingdom there. But after their defeat, they went back to the world they come from. I think that they went to another world to not be bothered by anyone, and went back to the "normal" dimension so that they could try to take over the Mushroom Kingdom.

Why would there be Yoshi skeletons in Dark Land ? Why would there be "apocalypse" versions of previous levels either (from the levels I saw, 6-1 is apparently a barren version of 1-2, and the Bonus level is 1-1). Maybe that it's, as cheat-master said, an alternate version of Yoshi's Island in another world, that was created by the Koopa army long ago as their kingdom. In that alternate world, they "got rid" of all Yoshis on the island and claimed it as their own, however after Baby Bowser's defeat the army went back to the "real" world and both worlds became the same again.

Level 6-1 is only partly based around 1-2. Once you get there, you'll see.
