I like how the "put the tall stuff in the north" thing can even cause disparity between official art and in-game maps. In Link's Awakening, we all know the Wind Fish's egg is on a mountain in the middle of the island - it's on the box, in the art... In the actual game, however, it's on a mountain on the very, very north of the island.
Oh, and the "all buildings' entrances point to the south" thing. In fact, the only time a door opens to the north (Marrymore Chapel rear entrance) it's a minor puzzle to even find it.

The Mushroom Kingdom has some really messed up stuff. Like Dry Dry Desert being right next to Toad Town (somewhat). Not really. You have to ride a train there, so it could be an enormous distance.

About that, that makes me think about how far the areas from PM2 are away from each other. 3 days of train riding is EXTREMELY far, and since many other places are only reachable by pipe, they could be on different ends of the Mushroom Kingdom for all we know. The only certain thing is that the Map shows all places a Crystal Star could be (also explains Rogueport since the sevenths star was there before the X-Nauts got it).

You've got an arid desert a few kilometers next to Toad Town, and a polar mountain range a few kilometers to the north-east of Toad Town. That's not nothing.
... plus the MK is most probably not near the equator.

About the whole Mt. Rugged being a few kilometers away, didn't the map also show Toad Town larger than Dry Dry Desert? I don't think that map was to scale.

I don't think any of those maps are to scale. Toad Town is gigantic on PM1's map, all towns are reduced on PM2's map... the Mario & Luigi ones (the big, picture ones, not the detailed area ones) are basically useless as they only show the not-too-exact relative position of areas to each other. Plus, probably there are other landscapes inbetween that we just never get to see because they're not plot relevant.

I'd say DryDry Desert is Hundreds, if not Thousands of Miles away from Toad Town, and I think there is probably some small Savanah like Area in between them, like a Transition Zone.

I'd believe that if the game didn't show the train ride in FULL, including the piece where the rough earth suddenly turns into grass.

I can believe that warp pipes can take you anywhere instantaneously, and that Poshley Heights is surely very, very far away from Rogueport if it takes three days on a fast train to get there, but if the whole trip is actually shown in-game, I doubt we can theorize a way out of it. It seems to be less than an hour by train, at any rate.

Maybe Nintendo was just trying to make it Simple by leaving out Locatios that are irrelevant to the Plot. Like, where is DryDry Desert in PiT? Or where is Gritzy Desert in BiS? Or where is Booster Estate in PM? They are not shown as they have no bearing on the Plot, therefore, I don't think DryDry Desert, Shiver Snowfields, or Shooting Star Mountain are that close together!

Dry Dry Desert isn't thousands of miles away from Toad Town. I'd estimate 200 miles at the very highest.

Didn't you teleport to all of the places in PiT? If you did then that means that places like Gritzy Desert might not even be on the MK Continent!

The map of the MK shows places that ARE part of the Mushroom Kingdom and are most likely on the continent, but it only showed places that were relevant to the story (as usual) so it's most likely that Gritzy Desert isn't at the north-east of Toad Town (ironically, that's where Shiver Mountain was in PM) but rather much farther. And, obviously, there must be a sea and Dinosaur Land between Yoshi (Yoster) Island and the MK continent.
