Perhaps I'll re-post the theory...
Mario had really weak fireballs in the past. Latter and with much practice he improved his fire using technique and was eventualy able to make fire balls that were strong enugh to badly damage bones.
Part 2: Fireflowers became more potent as time pasts, either because of natural selection and the protection that their heat or whatever gave then against whatever...>.> Or because of the Mushroom Kingdom breeding them to be better afther seeing how usefull they were to Mario, or both.

They get hurt. Not extra damage, but it hurts them.
