I believe that Hammer Bros. are not a different species, but are koopas who were specially trained, like one said before.
Just because the Koopas look a little different doesn't mean they're a different species.
An explanation for the Amazing Flying ones in SMW, however...

Maybe a koopa with a magic flying block who like to pretend that he's the koopa Santa clause or something....?
edit: He brings many gifts in the form of hammers and tosses them down to earth out of his magic flying sleigh. >_>

Exactly. Sumo Bros (or maybe Amazing Flying Hammer Bros) would be the Hammer Bros.

In the newer games hammer bros and boomerang bros look exactly the same. Fire bros look the same except with a redish tint.
