Today's Dojo update actually gives us the whole backstory. Basically: Ganondorf was planning to turn on Master Hand anyway. Bowser didn't really care, while Wario just wanted to do whatever he wanted.
I'd also like to take this post to set up something else: Both this storyline post and the Shadow Bugs trophy state that Shadow Bugs exist within Mr. G&W. I would think that's not really possible, since G&W is by nature two-dimensional and therefore cannot have anything 3D "inside" him (even if there's not a so-called infinite amount). In my opinion, the simple act of trying to put a 3D needle into a 2D being (or some other sort of invasive interaction) would cause some sort of spacetimensional rift, causing Shadow Bugs to appear out of some shadow-filled universe.

Maybe we should have a topic for Mr. Game & Watch, because technically, being 2-D, he wouldn't be able to hit people or be hit from the side (Which is how Smash Bros. fights) Reminds me of Spongebob: "No, not evil. He was just a 2-dimensional creature, lost in our 3-dimensional aquatic world, longing for a purpose." Mr. Game & Watch couldn't do anything with normal physics except in Superflat World, where everyone is as flat as he is.

Not if he was 2-D. 2-dimensional objects will just move through 3-dimensional ones and vice-versa. Without a third dimension, volume is impossible to make, which the Shadow Bugs have. Conundrum...

Well...the G&W trophies form both SSBM and SSBB give him a 3D grey outline. LCDs don't have outlines naturally, so maybe this is some sort of dimensional converter (similar to converting between English and French)?

I personally have a hard time believing that a neutral/good character would carry a seemingly infinite amount of shadow creatures. There has to be some sort of interim mechanism in place.

I think the Shadow Bugs can be used for good or evil. Tabuu used them for evil.

It says that G-dorf was faking alliegence to Master Hand and he really wanted everyhing for himself. Since Tabuu was controlling Master Hand it makes me think that Master Hand created Smash Bros. to have the honor of fighting the strongest Nintendo character

The smash universe could be like the great maze how every thing is combined with doors. The smash universe could just be a combination of all the Nintendo worlds with a little piece of each universe in it.
